Etymology: Hypseleotris: Greek, hypselos = high + The name of a Nile fish, eleotris (Ref. 45335); gymnocephala: Name from the Greek words 'gymnos' meaning naked, and 'kephale', Latinized to 'cephalus' meaning head; in reference to the scaleless skin of the forehead, nape and dorsal midline anterior to the 1st dorsal fin (Ref. 128732).

This species is distinguished from other southeastern Hypseleotris by the following set of characters: blunt head and lack of dorsal scales up until posteriad as middle of second dorsal fin; absence of pointed median fin tips (present in H. acropinna, H. galii, H. mooloboolaensis); and distinct median fin coloration in mature males: distal portion of fin bearing band of pale orange, shading into thin band of white (Ref. 128732).
